I use pine bedding in the coop. with poop boards under the roosts. That leaves very little to clean up on the floor. I live in a sandy area so I just let them roam in a 12x12 run. (7 hens and 1 rooster). I rake the run 2x's a year cleaning up all the poo and anything else that I can find. They seem to do just fine. So far, I've had no problems with them. ( Knock on wood ).
