Sounds like you have some good hens behaving badly. Roosting in trees is a major NO. Birds don't move in the dark, they are easy prey to owls , raccoons etc. Nest boxes are not indoor toilets. No one wants poopy eggs either. Block the nest boxes. until they actually start laying. A covered run would prevent your flock from getting into trees as well
 
So! It's been a couple of weeks trying to recoop train my three chickens. Two chickens happily perch inside the coop as they should, and no matter what I try the third stubbornly insists on hiding in the bushes or trees. I've locked them in as a pack for 4days together, then let them out at dusk to shoo them back in for two days, then the next morning let them out. All three went back in! Victory, right?no. The next night sunny was hiding again. So the next morning tricked her back into the coop for another two days. Let her out, one more night with three in the coop. The next night, found her in the tree and put her with the other two. The next night, hiding again. This morning they've all three been upgraded to our smaller, completely enclosed coop and run. Where they will be staying for a long time. Lol.. I tried!!!
 
You're so right. When they're on the ground, there's no way I could catch one. When they're perched, they're so easy to grab... Silly chickens!! Thinking they know what's best....now they're in the enclosed run. Forever!! Lol. Maybe in a few months I'll try them in the free run. But I feel much better with them all safe right now. And it'll be easy to re-tame them. Their freedom went straight to their heads. Lol
