Anyone have any insight with what's going on with my flock? Start out with one girl having black spots on her comb. Now multiple girls and the rooster are having these same problems with spots. Also white combs. about 5 months old. Just switched to egg layer. Just started getting eggs. It's is cold here (freezing temp) at night. They get locked up in there coop at night. Heat light in coop. They have good energy and they are eating.

You need ventilation in the coop. LOTS of ventilation. I'd remove the heat lamp now.
Your rooster appears to have a bite mark on his wattle and mild frost bite on his comb. The black dots appear to be scabs from pecking. They are nothing to be concerned about. They happen all the time.
Can you post pictures of your setup and provide dimensions in ft x ft?

Pics are only of the coop. It is about 6ft by 4ft. They have a door leading outside to the run.

How many birds?
The ventilation looks good although I'd use 1/2" hardware cloth over the end vents, not chicken wire.
Do you have any open water in there?
I do not suspect fowl pox due to the temps.
