Hole in the Egg?

The last two or three eggs we have collected from our black sexlink hen have had a hole in the end of them as if she was pecking the egg. Any time she lays an egg, she'll kick all of the straw out of the nesting box. Is there a reason for it? Can we still use the eggs? How can we stop it?
 
It could be a peck from her inquiring about it (or others that are checking out the boxes) or it could be from the egg dropping in the nest box without shavings under it.

If it's pecking, you could put wooden eggs or golf balls in the nest, it will discourage the pecking because they are a hard surface. Can't feel good on a beak, right?
