I've noticed that there are some holes in the ground around the base of my duck's pool and their waterers. Is this normal for the ducks to be making holes?

It's called drilling, and yes very normal. Maybe one day they will dig up that illusive pot of gold.

As per miss Lydia, very normal. I have been able to minimize yard damage by creating a muddy area on purpose and trying to keep the rest of the yard dry.
