How do I tell the ducklings appart?

So I'll have Pekins Rouens and Indian runners but I don't know how'll tell the ducklings or eggs apart!!!!! I knew pekins from Rouen eggs cause the rouens laid blue eggs and of course there not little yellow bundles of fuzzy sun. How am I going to do this? Even if I separated them I let them run free range and swim in the pond they'd still 'get it on' (giggle) in the pond. I know it's mean but I don't want mixed babies! If I actually wanna sell them I gotta separate them and keep them separated >.< HOW!? HELP ME!!! Issues.

I have two chain link fence enclosures that are 16 ft by 8 ft... Hmm if I kept the runners in the winter shed and the rouens and pekins in the enclosures.... Let them out on different days... Mhhh... Your opinion?
 
Yes, I think most people who breed multiple breeds have breeding pens/ a way to separate the large pen for breeding.
I only have Anconas, so I am not at all proficient, but I have read you keep them in their breeding units for 2 weeks before you collect & try to incubate eggs. Once you have all the wee ducklings you want, you let them run together again.
 
We have three duck runs that connect to a 16' long house divided into thirds inside. Each run is 6' wide x 24' long. Each day we rotate which run has it's gate open to allow that group to free range. Off breeding season everyone gets turned out together from geese to ducks.
