How do you breeders keep everyone separate?

I put 2-3 hens in a prefab for 3 weeks before introducing a particular rooster for breeding.

I want to set up a breeding coop, which is a divided coop that allows you to keep certain breeds separate.

This is the cage I built this summer. Each door has a different “coop.” I’m also making a hen and rooster flock so that I can have a breeding pen and hand choose the rooster and hen to breed. Then I’ll take the rooster and put him back in the rooster flock and let the hen lay her eggs until I have enough. I’ll then put her back in with the hens.
