How to keep chickens from drinking from puddles in the run?

How big and deep are the two shallows? You might consider backfilling with pea gravel then pack it well with sand afterwards.

Wet conditions will prevail over winter, even if snow melt, although colder weather will restrict puddling when water / ground freezes.

There are no guarantees they will not get sick from it. Centrarchid gave great advice. If there are puddles they will drink. If they drink there is the potential for ingestion of parasite eggs or harmful bacteria.
