Yesterday when I went to feed and water my chickens, I noticed one of my RIR had a swollen eye and upon further investigation, there were bubbles in her eye, I am guessing that she has a respiratory infection? She seems to be eating and drinking ok. What do I do to treat her and do I need to treat the entire flock? I have had chickens for several years now and never had this issue, we have had a very wet spring and I have had issues with my coop staying dry. Planning on doing a deep clean of the coop this weekend to sanitize and put new sand inside it.

It could be an onset or indication of a respiratory disease, MG. There should be other symptoms; wheezing, sneezing, gurgling, maybe a bad odor around her head etc...If you're not seeing other symptoms, then take a look and see if there is something in the environment before giving her antibiotics.
You mentioned deep cleaning the coop. Soiled bedding emits ammonia fumes which could cause the symptoms you're seeing. It's possible she couldve scratched her eye and it may have got infected. Or maybe debris in her eye. Pollen is a problem this time of the year as well as pesticides or fertilizers on lawns. She couldve got pecked in or around the eye too.
