I'm at a loss if this is not cocci then what is it?

I did not give them vitamins, only feed and medicated water. I thought you meant I should be giving them vitamins.

If its a severe case of lice, which looking at the 2 sick birds they appear infested, how long can i expect it to take for them to recoup? some of the other birds in the flock had lice, and some did not have any visible, but I dusted them all since lice move from bird to bird easily.
 
Assume they all have lice or mites. Powder until no body has any.

You may want to try sulfadimethoxine for coccidiosis. Because it's also an antibiotic.
 
I had a similar problem with my flock. We have to much rain and couldn't mow yard, where chickens at and grass/weeds got high. I noticed one lethargic hen and gave her 4 dropper full of pedialyte with sugar in it and multivitamin for chickens and 4-5 vitamin e capsules in it. Put her back and she got better, then 2 days later another lethargic hen in worse shape. She dropped her beak to the bottom of the hospital cage i had her in. I really had to work hard to get 4 dropper fulls in her. Next day, she was well. Both hens had diarrhea.
Then, I noticed little nats all around in my yard, red nats. All of my chickens had flying tiny bugs all over their butts. My head was itching after caring for them. So, the rain stopped awhile, I mowed, dusted the birds, put lime around coop and run, kept the poop pdz'd, put tea tree on my scalp before going out, diluted tea tree with water and sprayed all their butts (only prevents bugs wont kill them), sprinkled baggie of lavender buds, thyme, cloves, and sage all over in coop and run (wow did this smell good and still does). I kept yard mowed in between runs, and poop dried with pdz, and you could still see bugs on their butts and in my yard everywhere!
Someone recommended that I get Adams dog flea and tick spray and spray them with that. I did that and couldn't see the bugs 2 days later, so I just sprayed again after the 7 day period was up, over the weekend and thank goodness, no more bugs flying everywhere. It cost me 20.00, but it was worth it! I plan on spraying there butts, lightly every 7 - 14 days through the rainy summer. :)
 
UPDATE: So they seem somewhat better, at least moving around, but the bantam will still stumble when walking. I'm on thru day four of treatment. How long does it take for birds to recoup? Or start running around like they used to? I ve read that by day 3 runny poops are gone.
 
Birds who eat more of the cocci oocysts may be more sick than others who got less. Since cocci causes serious bleeding into the intestines, it takes a bit of time to get back to normal. When you stop the medicine you need to get some vitamins and plain yogurt into them. Vitamins A and K (from sunshine) are usually low, plus they need to build up the healthy bacteria in their gut again. You can use chick vitamins in their water from the feedstore which would be easiest.
 
Is there anything else that can cause blood in poop. I know its not the shedding of the intestinal wall I've seen that. I had one with what appeared to be cocci and I had run out of kocci free which is what I use with fantastic results. So I made a mash with her food and added some things I know to help with parasites from my herbal training. I used about 2 cups feed with enough water to make a mash and about 1/2 tbls of turmeric, some ginger, some fresh diced garlic, some cinnamon, some cayenne pepper, and a touch of unpasteurized local honey. Within 12 hrs her color was back and no more bloody poop. I fed this to all 5 chickens for 5 days and the one that looked sick is back to her normal self. I read an article on turmeric a cocci a while back so my gut told me to try it since I don't really have much available locally. I have to order all my meds online even natural which I prefer. I am pretty sure it was cocci since the conditions where right and out of my control. It just kept raining.
