This is my first clutch of eggs in the incubator. It's a farm innovations still air incubator. Doing well so far aside from the temperature. When the bulb of the thermometer is on the outside eggs (which it has been for the first week) the temp is 99.5. When I put the bulb on the middle eggs the temp was 102-104. Is this going to cause a problem with my eggs hatching? Any suggestions would be helpful.

Well, you'd preferably want it at the 99.5 F, but having the eggs briefly exposed to 102-104 is not too big of a deal. Just don't keep it that way for the next week, move it back towards the outside.

The problem though is that the whole incubator isn't the same temperature. The middle is hotter then the outside and the difference between the two is 4 degrees.

Oh. Hmm. That's a tough one. Is there any way you can move the light away from the eggs a bit? Cause 102-104 is too hot.

There is no light it's an element. That goes around the top of the incubator.

I'm on day 5 for my eggs. The temperature has been between 99 - 102 the whole time, except today it took an unexpected jump to 104. I don't know how long it was up there-- probably max 1 hr. Do you think the chicks are alright?

Yeah, they're fine. 104 for an hour is nothing to worry about. Next time, you should post a thread!
