Ok once I figure out which thermometer is best calibrated, where in the incubator should I put it and if it's not exactly 99.5 in there is it better for it to be slightly above or below

Being .5F off isn't a big deal, but that will affect the hatch date, either speeding it up slightly, or being a little slower. More than that continually throughout and you chance possibly having deformities and death.

Slightly low temperature can extend the incubation period. High and excessively high temperature can result in embryo death; therefore, slightly low temperature is less dangerous.
