Itchy baby chick

I have a baby chick who recently started scratching so much that the side of its face has no feathers and it's eye is swollen shut. Also missing feathers all over the rest him from scratching so much. There's no lice or mites but it's being treated for that anyways. He seems fine otherwise. There's no contagion the rest of the flock hasn't had any symptoms but he is quarantined now. What could it be and what should I do next? Is Apple cider vinegar ok for the baby?
 
Sounds like it could be an allergy to something. Remove the bedding you're using and replace with plain paper towels. Also, is there anything new that was recently introduced? Even a new plastic bowl or waterer?

I did just start using pine chips in the baby's house, from hay. Also the mother hen was a runaway who we just found with 6 babies, him being one. I'm not sure of the exact age but they seem just shy of our oldest babies who are 9 weeks old.
