ive noticed for the past 2ish weeks that there has been what's looked like poop or almost mud in one of the nesting boxes. The eggs are covered and I thought maybe they were pooping in the box but this morning I realized that my Buff is laying yolk along with her eggs. The eggs are normal- not miss shaped or soft- but covered in yolk and when she came down she still had yolk coming out of her. She doesn't seem to care she went right to eating after but I'm not sure what to do

Depends a lot on age of the hen. But a lot of this sounds like she has a calcium deficiency. The feed may not be giving her enough. If you haven't already, add some oyster shell to the feed or place some in span and make it available to her. This may help solve the problems.
