Letting nature takes its course

I am new to the world of chickens. I have three 12 week old chanteclers. Recently heard crowing the other morning and I believe the one we suspected all long is a rooster.
so we have some decisions to make as to what to do with him. We only wanted to have laying hens. But this is the risk we took I guess getting day olds

so if we do keep the rooster and let nature take its course, my question is can we let the hen hatch her own eggs?
if not why?
Also if she does hatch her own, can the baby chicks stay in our coop/run with her and the others or do we have to take them out?
