I am building a 10' by 63" by 36" high isolation/brooding cage; driven by my experiences and learnings over the past 3 years. Current thinking is It will be free standing and elevated about 3', roofed to shed rain/snow, encased in 1/2 HC.

How far away from my main coop/run should it be? Any other comments/thoughts welcomed.

if it were me, I would put them as far away as possible with keeping in mind how far to walk for chores in all weather. I think 100ft would be sufficient, but I am not an expert. I think quarantining sick birds that were already in your flock wouldn't have to be as far as new chickens to your property, at least IMO
 
I learn something important every day here. I had no idea you should isolate day old chicks from an NPIP hatchery. I was planning for mine to go straight into a brooder in the coop.
I would not quarantine chicks from a reputable commercial hatchery,
but NPIP only tests for a few certain diseases.
