So if you know you're going to be making changes to housing and such, and knowing how it messes them up until they get adjusted, is it better to make them all at once or work up to things?

I think this depends on the types of changes you are making and the setup of your coop, run, etc. I have made major changes without changing the nesting area of the coop and have not seen any changes in laying. However, my chickens have plenty of space to free range and move about so changes in the coop don't seem to bother them. I think if they were more confined it might be different. If they were more confined I would try to make changes all at once so they only go through stress once. That would especially be true if I were changing the nesting and roosting areas dramatically.
