No actually when the hens get off the nest the bored males do generally go after the hen and breed with her. I would not let a hen raise her ducklings where you have aggressive males like that. ShellyBear, in your case, the male probably trioed up with the two hens so the male with no mates will logically be fought.
 
Should I separate him? he almost got killed buy the other male so when the ducklings hatch should I remove all males?
 
The non dominate males female loves him and hates the other male and will protect her guy is that normal?
 
So this is my first breeding mandarins and I was wondering do you count the eggs before she sits on them or count them after they hatch?
 
Count them when she gets off the nest while she's incubating. Just move the feathers apart and then put them back over when you've counted. She'll get back on.
