I strongly advise against any of the methods that you might come across for this. They have great potential to injure your chicks.

What some people do, is put dividers of some sort in their incubators. This keeps eggs separated & you will know where the different chicks are. You have to be careful when you do this though so that chicks cannot become trapped in any way, and so that air flow in the incubator is not blocked. Each incubator is different, so how to do this varies.

There are a few ways to mark embryos, however, without a sterile place and practice on embryos you don't mind killing, it is risky.

Best just put the eggs in large cups or tins, and just mark them after hatch.
