So there isn't really huge amounts of wind, but I would kinda want it for protection from pests. I'm going to cover the windows probably, unless I find a good exterior nest box plan, then adding vents to the top (it gets pretty hot, so when the heat rises, it moves out via the vents.)

1/2" hardware cloth is the best stuff for covering openings like windows or ventilation.

Why cover the windows with plywood? They make perfectly good ventilation.

Stain should be fine as long as you can't smell it anymore.

and how tall are standard runs? I was gonna do 6 ft. because me and my dad are pretty tall.

I'm 6'1" and I have a run made out of 6ft high dog kennel panels with snow fencing to keep birds of prey out and chickens in. If I'm in there for a long time, my neck and back start to hurt. Make it at least a couple inches taller than the tallest person.

I was concerned as to if you were located in high wind area with hurricanes or tornados.....If so ,building would need to be anchored somehow.
