Sand down and then the mud hole without sand. All my pens are sand or concrete blocks.
 
It is always a mud hole or is this the result of recent wet weather? My run recently flooded due to heavy rains. The whole thing became a cesspool. It was not pleasant. First I removed all the wet bedding I could with a shovel (which included straw, poop, and mud). Second I brought in a few wheelbarrows full of dirt and spread it in the run trying to fill all the low spots and even out the ground. I let that sit at least 24 hours and settle. I added a bit more dirt in the low spots the next day. When that seemed considerably drier (another day or two) I added a layer of fresh straw on top. The straw soaks up some moisture and I try and turn it once a day (takes about 2 minutes) and then it dries out in the afternoon sun. It probably took about a week to dry out the run completely. I change the straw out about every two weeks which removes most of the poop with it since it's the top layer. I don't dump/drain the pool or water buckets in the run ever, that gets dumped different places on the property or in the flower beds, this way it's spread about and the stink doesn't collect. We've had rain since, but ever since I added soil and eliminated my low spots, I have not had the flooding stinky mess again. Your weather and soil will make a big difference, so what works for me, might not work for you. Everyone manages things differently. If your run gets this way every time it rains, however, you have a bigger issue with drainage. Pictures will help. There are a lot of people with knowledge on here that can advice how to build/install different sorts of drains if your run is in a spot in the yard where water always gathers. It's possible you may even need to re-locate your run to a different part of your property. These are all things to think about. Good luck.
 
Definitely drier and the pool does get filled with filtered sand from the Ducks. Not an issue though..No flies really and zero stench of sitting water. Straw rots so I worry about that...

Thanks! I keep thinking of doing something different, but haven't decided what yet. It's pretty dry here, so for the most part the straw has been ok, but I always feel like it could be better. We're also planning a bigger fenced area so that will certainly change how wet and/or stinky things are as they will be more spread out.
 
Sand and cedar shavings on top! I have a mud issues when it rains a lot, plus the ducks can’t help them themselves lol I put down sand and put cedar shavings down, the cedar helps with the flys and smell!!
