The birds are "roosting" in the nestboxes partly because they think it is a safe place to be after dark. You can disabuse them of this notion.

Keep the light really low so things stay calm. Reach into the nestbox, wrap your fingers around the chicken's neck and drag her out of the box!
Right now, I suspect that they see going into the boxes at night as a way to be "tucked in" later by the Boss.
