My coop stinks!

Oh, and I learned my window leaks, and gets the shavings on the floor wet, if the rain comes from that side. This was the one of the few parts of this darn coop I left alone from the manufacturer. They really didn't do much of anything right, it appears.
 
Ahh, then maybe the rain leak was causing the odor?
Good that you have high, protected vents out to run.
Maybe a small, low, protected vent or two is called for?
 
Either that, or maybe replace solid pop door with a screened door? I was concerned about draft, tho. It can get below 0 degrees F here, many winters.
 
If you put one or two small louvered and adjustable vent (like a floor vent for a residential forced air heating system) low on the wall opposite the nest/roosts, it would let some air in but not enough to create a strong draft on the roost area.

Remember, you're not trying to 'hold heat' in the coop....the cold temps are more dangerous if the coop is filled with moisture laden air.
Can't remember where you live (put it in your profile) but it dips down that cold, and colder, here too.
