When a rooster mates a hen it's very fast, less than minute for him to make a deposit. You won't ever see it unless your there all day looking.

Eggs aren’t fertile at all checked for the bullseye just yesterday

These are the size comparisons, you can see the hen being slightly taller.

He does look malformed to me as in missing part of his spine and lower body.

I have seen this kind of malformation in pure bred/inbred rumpless Araucana and they also suffered from internal malformations.

He does walk very poorly, is there any way to help this?
