There is the option of bird netting. It is inexpensive and stretches over wide expanses. As this is your yard, you may not want to do that. But if it's a six ft. fence above your head?
 
Have you ever watched how they're getting over? If they're flying up, landing, and then going over (instead of flying clear over, which is less common) you could try putting something atop the fence to make it less stable, so they don't feel they can get good footing. A bit of flimsier fencing like wire fencing, lattice, snow fencing temporarily attached at the top might do the trick, something that would wobble or even flop down when their weight lands on it. If that works to deter them you can take it down after they stop trying.
 
They come back when I call them thankfully, and I started keeping them in my 9ft tall run which they haven't been able to get over yet. They are definitely flying up to the top of the fence and then flying down to the other side.

Today I left the man of the house in charge of chicken wrangling while I was gone and so now the neighbors are leaving notes about our chickens in their yard! I don't want to keep them locked in the run all the time, but may have to.

My yard is wooded, so covering even a small area isn't feasible unfortunately. And the fence they are hopping is technically my neighbor's property, so I can't modify it. Bummer.
 
Thanks! I'll clip both wings and see how that goes. Some people say throwing them off balance will keep them from flying but clearly that is not true for my girls!
 
Are you clipping enough of the wing? I mean you don't want to clip too much, but if not enough they can still fly well. I clipped one wing on each of my muscovies. I should have clipped just a bit more, but it was the first time I did it. I only trimmed the primary feathers just enough to match up with the secondary. If I had trimmed a bit more they probably wouldn't be able to fly at all - but they can jump and I want to make sure they can still glide and land well. They can still fly, but not for a long distance nor high enough to migrate if they were inclined to do so (which muscovies have been known to do). They definitely can still fly enough to jump over a fence. Or clear a fence if given enough running room. I left one wing just in case they needed to escape a predator while out in the yard.
As well my chickens can jump quite a distance no flying needed. So, if they had a way to jump up and over a fence, they just might do it. However, they are never given the chance due to their set up.
