Need advice!

I have 26 Rock cross chicks and 24 RIR that are about 6 weeks old.. Plus 8 RIR that are about 5 months old. Last Week the Rock X started sneezing and I read some posts here that sugested it might be because of changing the straw daily.
So I have tried shaking the dust out and cleaning first thing in the morning so it can settle before they go in at night.
Now a few have wheezing when they breath and a couple have bubbles in thier eyes. Late last night I determined it was CRD.
What is my best course of action? I have read that Tylan works but am leary to give shots to 50 babies. Do I treat all? or only the ones showing symtoms?
Please help.... I am going out now to seperate the sick ones. Any info will help!

Have you considered the possibility that it might be the straw itself? Try removing the straw and use an alternative bedding material (straw and hay will sometimes have fungus spores present which can irritate and even make ill)... clean and disinfect (bleach>while doing this ensure your birdies are nowherre near ) and then put down a gritty sand. You can add a thin layer of shavings on top of that.
 
Yes I had thought of the straw being the problem... but when the breathing got raspy sounding and 4 had bubbles in their eyes I thought more towards CRD. But I will change their bedding to something different. You recomend sand? Inside the coop?
 
We put about 6-8 inches of 'chat' (like they put on the gravel roads, but I think this is limestone) in the house, then scatter bedding chips (not cedar) on that.
 
Thanks for the Info! How is cleaning when you use these materials? Do you just scoop out what is soiled, like kitty litter?
What if it is CRD? Do i treat all 58 chickens or just the ones that are sick?
