I created my coop with external nest boxes. However, I didn't extend the roof out over the nest boxes so nowe whenever it rains, I get a lot of water in the nest boxes. Is there a way to cover the gap where the lid hinges up so that water can't run into it

A simple fix that comes to mind here is an inner tube. Cut it into 2 wide strips (if one's not long enough, get 2). Lay a bead of silicone down 2 or 3 inches above the hinge joint. Press the top edge of the inner tube rubber down onto the silicone with the bottom laying over the hinge joint. Nail it in place along the top edge, and leave the bottom edge hang loose. This should keep water from getting in the hinge joint, and will not interfere with the operation of the lid.
