How many in each group? If your numbers are nearly equal, I would not worry about it too much. The new coop will be a strange coop to both sets, no home court advantage. If they are all laying - equal footing. If they are all about the same size, equal footing.
Clutter up your run, make sure there are roosts in the run, platforms, mini walls, pallets up on blocks, ladders, old chairs, just places where birds can away from each other, and out of sight. Set up multiple feed stations and water stations.
I would put everyone together in the dark, as it is easier to move sleeping chickens. There might be scuffles, but if you have enough room, and some hideouts, I would expect this to calm down shortly.
