SO I went to pick up two littlew chicks tonight from a local farm-Black Copper Marans,She showed me the adult birds-alot of them were missing the feathers around their heads?? and you could tell the rooster was missing some feathers, she said the girls were pulling on him but what could have been wrong with the hens?? Molting??

We brought home two chicks and checked them over pretty good-No signs of mites or lice that we could see, they look semi bare in a couple spots, but im wondering if this is just from losing their fluff as their feathers are coming in?? Does this sound right??
How long do I keep them away form the other chicks??

Did you get an idea of how many hens were in with each roo? It could be they were over mated and in turn the hens have become aggressive to the roo. Smart of you to check for bugs and not put them with your other chicks. As for how long before joining the two groups that is a basic flock management question you will need to think about. It is kind of like juggling caution, bio security, and practicality. If they are going to be in brooders for the next 3-5 weeks anyway I'd keep them apart until they go into the coop.

Quick scan looked to be about 10 hens..The more I look at my new chicks I think it is just their feathers coming in, they are just different looking than the other chickslol- I am petrified of them catching mites and lice lol, COnstantly checking!!!
