LOL! Yep that's what mine looked like. But I decided to build them deluxe accomadations and they just don't seem to like deluxe.

Mine have gotten fickle regarding nesting boxes. When they were younger, and smaller, I started them off in milk crates with hay. The got too big for that, so I got a bigger crate. Nope, they wanted nothing to do with the bigger crates. I got totes, and cut a door out. Nope, that didn't suit them. One day I walked in, and discovered they had tipped the tote over on one side, and the top fell off. There in the crate, laying on it's side, were eggs. Son of a gun, they still like to use the tote that way.

I am wondering if they are uncomfortable getting up to the ledge with the boxes. Coming in to the top peeked area of the run likely limits their mobility. Is there a rung/perch in front of the ledge for them to land on before entering the ledge area? Can't quite tell from the pics.

Edited-spelling.

I hear you on the fickle bit. Except mine are very loyal to their extra large dog crate. I tried a large rectangular dog food container, nope. How about a slightly smaller crate? Oh no, they couldn't get the eggs far enough away to make it easy for me to pop the top and gather the eggs. I have 1 am layer and 1 pm layer and 1 pullet laying with 2 more in line. So, until the big move, I'm gonna leave that space eating crate in there. It should accommodate them all.

There is a ledge that they have no issues walking on. I'm going to post more pictures.
