I have figured out what I think the problem was. Now I am curious if I should remove the one that has been badly pecked to let her heal and feathers grow back or let her stay in the coop and run?

Yes, you should remove the one that is badly pecked. Chickens can turn into cannibals when one of their own is down for the count. And they're especially fond of the color red, so
having a bloody chicken roaming around the run is a recipe for disaster if you ask me.
