As you can see I put down bedding down in run in the coop after it dries out the water it just becomes soggy and not hard and smell is bad I have to trying to cover it but now when I walk in my foot goes 6inches down should I just leave it alone to completely dry out and just put move down to cover the smell or shovel it all up. It’s probably 6inchs to 12inches this past week it rained a lot any help please

100% agree you have to fix your drainage problems first.
Pellets are great for the occasional wet spot that needs dried up in a COVERED run but just throwing down layer after layer will only build up to a thick , stinky mess as you have discovered.
It looks like your run is not totally covered so pellets are not going to work for you.
You would be better off with wood chips.
You can shovel it out to about a 3 inch layer and that will help the stink go away after you turn it real good.
And you need to address your drainage issues.
Ditches, Dams, Roofs, and Gutters.
