Hi first time using incubator here please help me out.
The incubator says 100 with 58% humidity but my thermometer says 96.8 with 53% humidity which would should I trust.
Both are brand new the thermometer is from jb hi fi called switchbot meter plus
It’s been 3 hours since I have placed the eggs inside

I would be more inclined to trust your separate thermometer.
But to be safe here's how to calibrate it..

Once calibrated you can adjust the readout on the incubator to match but it think the nr360 only allows up to +/- 2 degrees ish variance.

Make the thermometer one or two degrees hotter. That way, assuming both thermometers work but are a few degrees off, the eggs will be at the median temperature. if the hotter thermometer is accurate, the eggs will hatch early. if the colder thermometer is accurate, they will hatch late. however, if both thermometers are off by a significant amount, this will not work.
I would not go higher than 102.5 degrees, or lower than 97.5 degrees, as those are the maximum and minimum temperatures that I have seen viability.

Did you allow the incubator time to get preheated before setting eggs?
I run my nr360 a full day empty allowing shipped eggs especially to rest point down.
Take your time, and calibrate your thermometer. It's still early and you have time to get your temp where it needs to be.

I would rather be a little cool than too hot and cook eggs at this point.
