I got my girls this past spring. They was about 3 weeks old when we got them.

OK, mystery solved regarding the feathers! Young chickens do go through some "mini molts" as they mature. So I think that's normal feather loss for your flock. Looking at the pics of your hens, It looks like, in the pic of the silkie, that could just be feather loss from the rooster mating with them. Sometimes the rooster has a favorite girl (or favorites) and that poor dear can even have a bald back from lots of mating.
 
Would that explain why the roo bold up to the hen when the silkie ran behind the roo? :hmm that would be an off the wall breed silkie and Ee chicks. hahaha
