The hutch is under a lean-two so they will be fine from snow but since the lean-two is open and it will be kinda windy can i put a blanket over the wire part or will that stress out the doe?

You can try putting the blanket (some people even use tarps) over the wire to shield her from the wind, but I'd try to secure it so it doesn't flap around a lot. She may be perfectly fine, and keeping drafts out is really important, but I'd still keep an eye on her because does can be touchy around kindling time.
 
Can I put a sheet of plastic over the wire to hold in heat for babies and leave gaps in the wire to get ventilation

Sure you can - I wrapped my tractors in plastic mil (stapled to the wood) last winter to keep blowing wind and rain out. Keep the ventilation gaps up high (heat will rise) and the plastic tight. They'll chew on any plastic they can reach. It created a bit of a greenhouse effect and was quite comfortable for the rabbits.
 
I've had good luck with using heavy duty shower curtains with my chicken coop--I know they're spendier overall, but if you only need a little much easier to work with compared to plastic.
