I am assuming it would just be better to separate them...

Absolutely... I really do agree with buff and don't recommend mixing... but I do have a pair of Rouen/Mallard hens running with my Calls w/out issue...

Yeah I've had to hold an aviary for the calls becuase I had no idea that they were that small till I got them :( but I love them so much they have a lot of personality

That's exactly why I keep them... each one has such a unique personality way bigger than their size... super smart too... :)

I will plan on separating them when I hatch them

Would muscovys and calls get along?
Depends on the birds.

I have a quad of muscovy penned with a group of calls. The muscovy drake is very friendly and I've NEVER seen him go after any of the calls let alone try breeding with them.
And I've never seen my call drakes go after the muscovy hens. They tend to stay with their own breed.

Having said that, if you do keep yours together be sure you get friendly muscovy. They can be very aggressive and it is genetic. So buy from a reputable breeder who culls aggression out of their flock for sure. And keep plenty of female muscovy for the drake to ensure he doesn't get bored as that can also lead to them pestering the little ducks
