Last year I got Rhode Island reds and accidentally got an ISA brown. Is there a way to distinguish the eggs so I don't hatch out a Rhode island red x isa brown? I noticed two egg colors, any clue if one might be isa brown and the other Rhode island red?

Not really, egg color is up to the individual chivken and is often not unique.
Seperate the Isa out of the flock until you have the eggs you want to hatch.

I have 12 ISA Browns, and they all lay the darker color in your picture. Dont have Rhode Islands for comparison myself.

ISA Brown eggs are also more roundish compared to any chicken breed I have, like the darker one in your picture. I would put my bet on the darker one = ISA Brown
