If you have a tractor, pull it a different local, unless you don't want to ruin another part of lawn? If it smells, its because it is wet...can you cover it with a tarp/canopy or something to keep it drier? Throw some grass clippings, or straw inside, they will love to scratch around in it anyway. They are pooping in the boxes because it is the highest point in the tractor, do they have a roost they sleep on? If not, they need one, higher than the boxes, they should move to higher ground. Post pics when you can!
