Rooster sleeping in nesting box

Hello everyone I’ve recently picked up a new rooster for my hens. He is an ayam cemani, he’s a bit skittish but seems like he’ll be a good rooster when he gets all settled in. I’m having issues with him at night not going to the roosting bar and he prefers to sleep in the nesting box which is not doing my any good because he poops in it all night. Any suggestions would be appreciated. Thanks!
 
Are the roosts at a higher elevation than the nest boxes? Are the hens bullying him?
Yes one roosting bar is like 6 feet up, other one is about 4 feet off the ground. Nesting boxes are 12 and 24 inches off the ground. He was bullied for the first 3 days or so. But has sense been fine and it’s been about 2 weeks now that’s he’s been in with the girls. He’s a very small rooster in terms of weight(probably 4 pounds) and all my girls are lol 7-11 lbs. I wasn’t sure if there was a way I could block off the nesting boxes and force him onto bars? Tia

You can put something inside or in front of the nest boxes to prevent him from going in. Block them a little before dusk, and then unblock if needed once it's dark so the hens will have them available for laying in the next morning.

My rooster is a lot smaller than my hens too. He’s settled in now, and definitely the boss.

It doesn't sound like he's as comfortable with the hens as you'd like. Otherwise he'd be roosting with them
