Run floor gets flooded, how to deal?

If you're looking for shade, you can have it in a higher ground spot, and put roofing on the roof for shade. If you can't get roofing, a tarp for shade might be good too.
As far as the flooding, I have flooding issues with my run too. What I do is everytime I clean the coop, the shavings go in the run. There's a lot of shavings in the run now, and it seems to be helping. Everytime it rains, the ground absorbs the shavings, so the shavings are becoming part of the ground while help with the flooding. By the looks, I have a much bigger run then your's, so the shavings might work even better for you.
As far as mites, I don't think that water causes those, though I could be wrong. If your birds have mites, they probably got them somewhere else. I don't think the flooding is good because the birds would be standing in water too long, which might cause other issues.

Thank you! We do have a metal roof on our run too but the tree does a great job of keeping it cooler there too. I’m going to look into swales and berms and building a hill in our run. It’s 16x5’
 
Have you thought about just raising it up on cement blocks?

My yard drains pretty quick when we get a hard rain. But I still wanted my coop raised up a few inches to ensure it was not in the lowest spot in the yard. So instead of digging to level the site I brought in some sand to raise the lower spots and make it easy to level the patio stones. Of course once the coop was complete I brought in some black dirt and planted grass to keep the sand from washing away. Once you get it raised up on blocks you could bring in some dirt to raise the coop floor and maybe a little around the outside perimeter to keep the block from getting washed out.
