Earlier I was cleaning the chick pen out, when I noticed one of them has Allot of bubbles in one of the corners of her eye, I cleaned it out with a cloth, and thought oh, its just air bubbles, I put her down and noticed the other chicks had bubbles in there nous and boogies running down there peaks, I cleaned then up, and some even has Big brown blobs on there nous! I have heard of stuff like this, and was wondering if it was cocci?

Cocci is not respiratory. That is. Some treat with antibiotics, but most diseases are viral and wont respond to them, plus they can make them carriers for life, so they infect others even if they seem to recover themselves. Did you bring in any new birds you bought? If so, did you quarantine them? Do they smell bad around their heads? could be Chronic Respiratory Disease or Coryza or something else.
Some, like me, have a "no-treatment" policy in place in case any respiratory illness gets into the flock.
