sleeping arrangements

recently i bought one of the costco coops. now after having it for a couple months i am realizing its not that great of a setup. however its all i have. my girls are sleeping in the nesting boxes and there is poop in there sometime, is that bad and are chickens suppose to sleep on perches? i should mention one has a respiratory problem now, so i had to isolate her (bubble eye). i was wondering if she got from sleeping in the nesting area?

I have a Costco coop and am having the same problem. The roosting bars are the same level as the nest boxes. I am wondering if there is some modification we can make so the roosting bars are a little bit higher.
