I guess I'm still not understanding where you are stuck but here are a couple pics of my coop of the same area (I temporarily have the nest boxes covered because they are too young to use them yet) The top of the lower 2x4 is about 6 1/2" off of the floor. the bottom of the higher 2x4 is about 1' 4" from the top of the lower 2x4 My window has no 2x4's surrounding it.

Not sure if this is any help at all but I thought I would at least throw it out there..

How deep should the box be, from front to back? What about height both maximum and the low side?

Is this a pic of the plans you bought?? No dimensions given for the nests in the plans??
 
The plans are actually electronic on a free google sketch up program. I have to use my mouse to click a virtual tape measure to get dimensions and it's a little tougher to get the exact points on the more detailed areas. Also with some areas of overlapping wood I don't know how to peel away layers to see interior pieces. But I only paid $5 for this and it included a shopping list so that was helpful.
 
I can get you my nest box dimensions in the morning, I have been super busy with work this week or I would have got them sooner.

I see...as a design drafter myself, seeing a solid model of the coop then handwritten instructions(or are those your notes?) I just shake my head.

The hand written scribbles are mine. I can turn the sketchup design 360 degrees or more, zoom and pan but I still have to click to measure and then write down the measures and figure for myself the first step, next step, etc. And I can send any view that I've turned or zoomed to to the printer to then scribble those notes. I hate wasting paper though...

Oh well, I am learning. I was looking back at how just the trench for the block made me panic and then the angle cuts and the wire sandwiching... now all of those things seem easy! LOL... and I'm freaking out about nest boxes, doors and windows. heh.

If I get this respectably finished by the 6th, I'm going to have my own little coop tour and serve wine and lasagna at the end of October.
