How do I treat mites and is there a way to know that's what it is?
You may be able to see mites on her by parting her feathers and looking at the skin and feather base, especially around her vent and beneath her wings. They are TINY. If she has them, I would treat her with a permethrin based dust or spray (if it’s warm enough where you are), which you can get at a feed store or online.

Eggs can be seen on feather shafts too. They look like small dusty white clumps. Just in case mites are not seen.....The eggs don't move so are sometimes easier to see.
 
Ok, we just inspected her and no mites or anything, she is clean. But it looks to me like a rooster has really done a number on her, from pics I have seen of that. Her back and both wings look like this.
 
She was crying to roost so we let her be for the night. I will be sure and look her over again tomorrow underneath and all. But I really think it's a rooster now, and she wont have to worry about him anymore. Poor girl!

Since the feathers are broken/damaged and not plucked out from the base, she likely won't re-grow any new ones until after molt, so it could be awhile.
 
Is there any kind of ointment or medicine I should put on the raw places where her feathers are broken and missing? It looks so sore in places, and almost like it had been bleeding a day or so before we got her.
 
Just wanted to update and say I think some of her feathers are growing back? Maybe the ones that were plucked out? Her bare spots aren't looking as bare and I can see little baby feathers forming. Its crazy, but so far she is my best and most reliable layer. The calcium has also helped the soft shells, she laid a solid one yesterday, and it was delicious :clap

Congratulations on the egg!
Can you post some updated photos of the bare spots?
I would probably try BluKote on any bare areas. If there are broken feathers, those won't be replaced until she molts.
