lp the little one get all closed up and ready to move to the brooder.

Is the duckling up and peeping? Does the naval area look red, swollen, infected?
The duckling isn't strong enough to get up yet but it's peeping like crazy. I separated the other one from it because I didn't want it to peck at the area. It isn't red and swollen. It's more of a skin tone.

Keeping it on a paper towel to keep the stuff contained so I don't further hurt the poor thing.

I am cautiously optimistic then that the naval is closed and that stuff will dry and fall off by itself. You did the right thing, separating it so that no-one can peck at this. I would leave it alone for some hours and see how it develops.

You could try to put it into a plastic cup so that its movements are a bit restricted and it cannot hurt itself if it is flapping and trying to get up. It definitely has some fluffing up to do and isn't ready for the brooder.
