I would use pencil but that your choice.

I wouldn't use sharpie on the eggs...they're porous and the chemicals could leach through and damage the embryo. If you can, find a bright wax crayon that will stand out against the color of the egg.

How can I tame him and make him friendly?

Try not to pick s/he up as much as you would like to and always wash your hands before and after this is more for the duckling then you and just be around for the duckling and try to feed it by hand as ducks are just two legged pigs and food is their bottom line and it is always easy to make friends with a duck if you feed them and just like dogs they will follow you around the yard .......
