I feel empathy for you and the chickens. Unfortunately there are many people who have had devastating diseases run through their flock and many of them have lost their entire flock. I do not want to be the voice of doom but it does happen that the entire flock is lost. Most of us have been very lucky but it is not unusual to loose chickens to disease or predators. some one in the central area, I think Indiana lost his entire flock last summer to some type of small insect that clogs the nose and upper airway of the birds. He lost all of his birds. Sad !
 
Chances are, what your chickens have will NOT be devastating. It sounds just like the first cases of fowl pox in my flock. Most did not get terribly sick - all recovered. I should point out, although in the thread I mentioned above one very knowledgeable BYCer said not to vaccinate the flock for fowl pox during an outbreak, the poultry vet said just the opposite - DO vaccinate the unaffected birds because the virus spreads slowly through the flock and vaccinating birds before they show signs could prevent them from succumbing to the virus or decrease the severity of the illness if they do develop it. This is assuming your birds have fowl pox, which it sounds like, but of course is not for sure.
 
I can nor give advice for chicken illnesses because so far I have not had to deal with severe problems. I am just relating stories that I have read here on BYC. Good health to everyone through this coming winter season.
