I am seriously going to take everything out of that run and put in 1/4 hardware cloth, including the bottom floor....arghhh! Thanks for the advice, I really appreciate it!

Yeah, sorry ... but better to get rat issues taken care of immediately, instead of putting it off and letting them reproduce to bigger numbers. You can overlay and attach the hardware cloth to the existing fencing to make it a bit easier. No real reason to remove the chicken wire you already have in place.
