A female chick generally has 2 Ovaries and Oviducts, but the Right usually regresses and is non-functioning as they mature/develop. The Left Ovary and Oviduct are functional.
My musings/speculation...
Likely the Cyst was pressing on a nerve causing limping and eventually the leg lost function/paralysis due to this.
It's good that you were able to investigate further. Sometimes even when we take a look, we may still be puzzled or not have some type of clear answer about exactly what was going on, but there's usually something that can be learned. But in this case, now you can see what was happening and imho, there's nothing really that can be done to prevent it or treat it.
I'm not a vet, expert or anything, just read/research (a lot!).
