Ummm my rabbits are umm..

I would try to divide the pen in half. Maybe make the housing side smaller and add a housing unit to the other end of the run or actually shorten the run themselves. What type of rabbit are they ? I have Netherland Dwarfs and Angora's. Our cages are 36"w, 28" deep and about 18" -20" tall. That's more than enough room for them to run around in. I do let them out during the day from time to time in a 'homeade rabbit playpen'. All of ours are separate so as to prevent fighting. I have two Netherlands that were raised together and have been together ever since. They are female. Good luck!

I have 2 sets of bonded rabbits. All rabbits are spayed/neutered. I have no problems with fighting. They are male/female pairs but I know of plenty of male pairs that get along great if they are neutered. There is no reason why you can't keep the males together and they not kill each other as long as you get them neutered. There is the chance that they will unbond when neutered but there are ways to get them bonded back together.

I had no idea rabbits got neutered like cats and dogs. Its no wonder I spend all my time on BYC, its so educational.

I have an intact buck with a nuetered buck and they get along perfectly fine, they do mount on occasion but it's not a big deal and they are in no where near the size enclousure you have!

I wouldn't worry too horribly. Either get one or both nuetered, or rehome one and get a doe, or rehome both and get a bonded fixed pair from your local rabbit rescue.

I myself am dealing with how I want my future rabbitry set up and yes it can be frustrating.

All I will say is:
What works for some does not work for all, it depends on the temperment of the rabbits,
rabbits are NOT social creatures, domestication has forced them to be bonded and live together etc,
Its not normal by any streatch of the imagination.

Please never buy a rabbit or any other animal from a pet store. No legit breeder of any animal that actually cares about their health, welfare, temperment and breeding would EVER sell to a pet store.

This is not entirely true, and shouldnt even have been mentioned.
Some very decent breeders have no options other than pet stores.
I do not sell to pet stores at all.
I know other breeders who do and go in there on a weekly basis to check on their animals,
it boils down to knowing the pet store your dealing with.
There are some very nice pet store out there who do care and to lump breeders and pet stores all into one catagory is unfair and slanderous.
A decent pet store knows where their animals come from, have vet records and will get in touch with a breeder should an incident arise.

Mill breeders yes do not care where their animals go, and I am not about to get into a heated debate over such a nasty subject.
